I've had the same problem within Deepin Store version 2014.2.
Fortunately, I found an easy solution. All I needed to do was to go to the Deepin Store (Deepin's Software Center) and then click the Upgrade button and proceed to install the suggested upgrades. After I did this, the Deepin Store was up to date, and I could then install any software I wanted -- in my case, Skype and Synaptic Package Manager.
The process of upgrading the Deepin Store appears separate from that of a general upgrading of the distro using terminal commands. If you need to upgrade the Deepin Store, do so within Deepin's store itself.
